NM_020533.3(MCOLN1):c.680+1G>A was classified as Likely pathogenic for Mucolipidosis type IV by Women's Health and Genetics/Laboratory Corporation of America, LabCorp, citing LabCorp Variant Classification Summary - May 2015. This variant lies in the MCOLN1 gene (transcript NM_020533.3) at the canonical splice donor site of the intron immediately after coding-DNA position 680, where G is replaced by A; at the protein level this means a change at this position may disrupt normal splicing. Submitter rationale: Variant summary: MCOLN1 c.680+1G>A is located in a canonical splice-site and is predicted to affect mRNA splicing resulting in a significantly altered protein due to either exon skipping, shortening, or inclusion of intronic material. Variants that disrupt the consensus splice site are a relatively common cause of aberrant splicing and loss of MCOLN1 function. Several computational tools predict a significant impact on normal splicing: Two predict the variant abolishes a 5' splicing donor site. However, these predictions have yet to be confirmed by functional studies. The variant was absent in 251410 control chromosomes (gnomAD). c.680+1G>A has been observed in at least one individual affected with Mucolipidosis type IV (internal data). To our knowledge, no experimental evidence demonstrating an impact on protein function has been reported. ClinVar contains an entry for this variant (Variation ID: 813499). Based on the evidence outlined above, the variant was classified as likely pathogenic.
