Pathogenic for Autosomal recessive polycystic kidney disease — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_138694.4(PKHD1):c.5751+3A>G, citing Invitae Variant Classification Sherloc (09022015). This variant lies in the PKHD1 gene (transcript NM_138694.4) at 3 bases into the intron immediately after coding-DNA position 5751, where A is replaced by G. Submitter rationale: This sequence change falls in intron 35 of the PKHD1 gene. It does not directly change the encoded amino acid sequence of the PKHD1 protein. It affects a nucleotide within the consensus splice site. This variant is not present in population databases (gnomAD no frequency). This variant has been observed in individual(s) with clinical features of autosomal recessive polycystic kidney disease (PMID: 15805161, 27225849, 33123899). In at least one individual the data is consistent with being in trans (on the opposite chromosome) from a pathogenic variant. ClinVar contains an entry for this variant (Variation ID: 813379). Variants that disrupt the consensus splice site are a relatively common cause of aberrant splicing (PMID: 17576681, 9536098). Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant may disrupt the consensus splice site. For these reasons, this variant has been classified as Pathogenic.
