Uncertain significance for Hereditary spastic paraplegia 7 — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_003119.4(SPG7):c.373G>A (p.Glu125Lys), citing Invitae Variant Classification Sherloc (09022015): In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance. Advanced modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) performed at Invitae indicates that this missense variant is not expected to disrupt SPG7 protein function. ClinVar contains an entry for this variant (Variation ID: 808156). This variant has not been reported in the literature in individuals affected with SPG7-related conditions. This variant is present in population databases (rs774326531, ExAC 0.007%). This sequence change replaces glutamic acid with lysine at codon 125 of the SPG7 protein (p.Glu125Lys). The glutamic acid residue is moderately conserved and there is a small physicochemical difference between glutamic acid and lysine.
