NM_206933.4(USH2A):c.2809+1G>A was classified as Pathogenic for Usher syndrome by Women's Health and Genetics/Laboratory Corporation of America, LabCorp, citing LabCorp Variant Classification Summary - May 2015. This variant lies in the USH2A gene (transcript NM_206933.4) at the canonical splice donor site of the intron immediately after coding-DNA position 2809, where G is replaced by A; at the protein level this means a change at this position may disrupt normal splicing. Submitter rationale: Variant summary: USH2A c.2809+1G>A is located in a canonical splice-site and is predicted to affect mRNA splicing resulting in a significantly altered protein due to either exon skipping, shortening, or inclusion of intronic material. Several computational tools predict a significant impact on normal splicing: Four predict the variant abolishes a 5 prime splicing donor site. However, these predictions have yet to be confirmed by functional studies. The variant allele was found at a frequency of 4e-06 in 251038 control chromosomes. c.2809+1G>A has been reported in the literature in individuals affected with Usher Syndrome (e.g. Mansard_2021). To our knowledge, no experimental evidence demonstrating an impact on protein function has been reported. The following publication has been ascertained in the context of this evaluation (PMID: 34948090). Three clinical diagnostic laboratories have submitted clinical-significance assessments for this variant to ClinVar after 2014 without evidence for independent evaluation. All laboratories classified the variant as pathogenic. In addition, other variants affecting this splice site have been reported (ClinVar databse). Based on the evidence outlined above, the variant was classified as pathogenic.
