Several computational tools predict a significant impact on normal splicing: Four predict the variant abolishes a cryptic 3' acceptor site. One predict the variant creates a 3' acceptor site. Two predict the variant strengthens a cryptic 3' acceptor site. However, these predictions have yet to be confirmed by functional studies. The variant allele was found at a frequency of 0.00046 in 250362 control chromosomes, predominantly at a frequency of 0.0064 within the African or African-American subpopulation in the gnomAD database. The observed variant frequency within African or African-American control individuals in the gnomAD database is approximately 1.54 fold of the estimated maximal expected allele frequency for a pathogenic variant in PROP1 causing Combined Pituitary Hormone Deficiency phenotype (0.0041). To our knowledge, no occurrence of c.534G>A in individuals affected with Combined Pituitary Hormone Deficiency and no experimental evidence demonstrating its impact on protein function have been reported.
