This variant lies in the GALNS gene (transcript NM_000512.5) at coding-DNA position 280, where C is replaced by G; at the protein level this means replaces arginine at residue 94 with glycine — a missense variant. Submitter rationale: Variant summary: GALNS c.280C>G (p.Arg94Gly) results in a non-conservative amino acid change in the encoded protein sequence. Algorithms developed to predict the effect of missense changes on protein structure and function all suggest that this variant is likely to be disruptive. The variant was absent in 247782 control chromosomes. c.280C>G has been observed in individual(s) affected with Mucopolysaccharidosis Type IVA (Morquio Syndrome A) (examples: Tylki-Szymanska_1998, Ogawa_1995). These data indicate that the variant may be associated with disease. A different variant affecting the same codon has been classified as pathogenic by our lab (c.281G>T, p.Arg94Leu), supporting the critical relevance of codon 94 to GALNS protein function. At least one publication reports experimental evidence evaluating an impact on protein function. The most pronounced variant effect results in <10% of normal activity (Ogawa_1995). The following publications have been ascertained in the context of this evaluation (PMID: 7795586, 9660054). ClinVar contains an entry for this variant (Variation ID: 705). Based on the evidence outlined above, the variant was classified as pathogenic.
