This variant lies in the POMT2 gene (transcript NM_013382.7) at coding-DNA position 14, where C is replaced by G; at the protein level this means replaces threonine at residue 5 with arginine — a missense variant. Submitter rationale: This sequence change replaces threonine with arginine at codon 5 of the POMT2 protein (p.Thr5Arg). The threonine residue is weakly conserved and there is a moderate physicochemical difference between threonine and arginine. This variant is present in population databases (rs760413289, ExAC 0.03%). This variant has not been reported in the literature in individuals affected with POMT2-related conditions. Algorithms developed to predict the effect of missense changes on protein structure and function (SIFT, PolyPhen-2, Align-GVGD) all suggest that this variant is likely to be tolerated.
