Pathogenic — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_206933.4(USH2A):c.3004del (p.Cys1002fs), citing Invitae Variant Classification Sherloc (09022015). This variant lies in the USH2A gene (transcript NM_206933.4) at coding-DNA position 3004, deleting one base; at the protein level this means shifts the reading frame starting at cysteine residue 1002, producing a truncated or aberrant protein — a frameshift variant. Submitter rationale: For these reasons, this variant has been classified as Pathogenic. Loss-of-function variants in USH2A are known to be pathogenic (PMID: 10729113, 10909849, 20507924, 25649381). This variant has been observed in an individual affected with Usher syndrome type II, however this individual only had 1 variant in the USH2A gene (PMID: 16963483). This variant is not present in population databases (ExAC no frequency). This sequence change creates a premature translational stop signal (p.Cys1002Valfs*9) in the USH2A gene. It is expected to result in an absent or disrupted protein product.
