Pathogenic for 46,XY sex reversal 6 — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_005921.2(MAP3K1):c.556A>G (p.Arg186Gly), citing Invitae Variant Classification Sherloc (09022015): This sequence change replaces arginine, which is basic and polar, with glycine, which is neutral and non-polar, at codon 186 of the MAP3K1 protein (p.Arg186Gly). This variant is not present in population databases (gnomAD no frequency). This missense change has been observed in individual(s) with 46,XY disorder of sexual development (PMID: 35309143; internal data). In at least one individual the variant was observed to be de novo. ClinVar contains an entry for this variant (Variation ID: 649338). Invitae Evidence Modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) indicates that this missense variant is not expected to disrupt MAP3K1 protein function with a negative predictive value of 80%. Experimental studies have shown that this missense change affects MAP3K1 function (PMID: 35309143). For these reasons, this variant has been classified as Pathogenic.
