NM_022455.5(NSD1):c.5410T>A (p.Tyr1804Asn) was classified as Likely pathogenic for Beckwith-Wiedemann syndrome by Labcorp Genetics (formerly Invitae), Labcorp, citing Invitae Variant Classification Sherloc (09022015): This sequence change replaces tyrosine with asparagine at codon 1804 of the NSD1 protein (p.Tyr1804Asn). The tyrosine residue is moderately conserved and there is a large physicochemical difference between tyrosine and asparagine. This variant is not present in population databases (ExAC no frequency). This variant has been observed to be de novo in an individual affected with developmental delay, overgrowth, premature eruption of teeth and speech delay (Invitae). Algorithms developed to predict the effect of missense changes on protein structure and function are either unavailable or do not agree on the potential impact of this missense change (SIFT: "Deleterious"; PolyPhen-2: "Probably Damaging"; Align-GVGD: "Class C0"). In summary, the currently available evidence indicates that the variant is pathogenic, but additional data are needed to prove that conclusively.
