Uncertain significance for Gastrointestinal stromal tumor — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_006206.6(PDGFRA):c.717C>G (p.Asn239Lys), citing Invitae Variant Classification Sherloc (09022015). This variant lies in the PDGFRA gene (transcript NM_006206.6) at coding-DNA position 717, where C is replaced by G; at the protein level this means replaces asparagine at residue 239 with lysine — a missense variant. Submitter rationale: Algorithms developed to predict the effect of missense changes on protein structure and function (SIFT, PolyPhen-2, Align-GVGD) all suggest that this variant is likely to be tolerated. This variant has not been reported in the literature in individuals affected with PDGFRA-related conditions. This variant is present in population databases (rs769686275, ExAC 0.006%). This sequence change replaces asparagine with lysine at codon 239 of the PDGFRA protein (p.Asn239Lys). The asparagine residue is weakly conserved and there is a moderate physicochemical difference between asparagine and lysine. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance. Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant may create or strengthen a splice site.
