Uncertain significance for Bethlem myopathy 1A — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_004369.4(COL6A3):c.1735G>A (p.Ala579Thr), citing Invitae Variant Classification Sherloc (09022015): This variant has not been reported in the literature in individuals with COL6A3-related disease. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance. Algorithms developed to predict the effect of missense changes on protein structure and function (SIFT, PolyPhen-2, Align-GVGD) all suggest that this variant is likely to be tolerated, but these predictions have not been confirmed by published functional studies and their clinical significance is uncertain. This variant is not present in population databases (ExAC no frequency). This sequence change replaces alanine with threonine at codon 579 of the COL6A3 protein (p.Ala579Thr). The alanine residue is weakly conserved and there is a small physicochemical difference between alanine and threonine.
