This variant lies in the SCN9A gene (transcript NM_001365536.1) at coding-DNA position 4428, where A is replaced by C; at the protein level this means replaces glutamic acid at residue 1476 with aspartic acid — a missense variant. Submitter rationale: This sequence change replaces glutamic acid with aspartic acid at codon 1465 of the SCN9A protein (p.Glu1465Asp). The glutamic acid residue is highly conserved and there is a small physicochemical difference between glutamic acid and aspartic acid. This variant is present in population databases (rs200501298, ExAC 0.002%). This variant has not been reported in the literature in individuals with SCN9A-related disease. Algorithms developed to predict the effect of missense changes on protein structure and function (SIFT, PolyPhen-2, Align-GVGD) all suggest that this variant is likely to be disruptive, but these predictions have not been confirmed by published functional studies and their clinical significance is uncertain.
