Uncertain significance for Ehlers-Danlos syndrome, classic type, 1 — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_000393.5(COL5A2):c.1613C>G (p.Pro538Arg), citing Invitae Variant Classification Sherloc (09022015). This variant lies in the COL5A2 gene (transcript NM_000393.5) at coding-DNA position 1613, where C is replaced by G; at the protein level this means replaces proline at residue 538 with arginine — a missense variant. Submitter rationale: In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance. Algorithms developed to predict the effect of missense changes on protein structure and function (SIFT, PolyPhen-2, Align-GVGD) all suggest that this variant is likely to be disruptive, but these predictions have not been confirmed by published functional studies and their clinical significance is uncertain. This sequence change replaces proline with arginine at codon 538 of the COL5A2 protein (p.Pro538Arg). The proline residue is highly conserved and there is a moderate physicochemical difference between proline and arginine. This variant is not present in population databases (ExAC no frequency). This variant has not been reported in the literature in individuals with COL5A2-related disease.
