Pathogenic for Pheochromocytoma/paraganglioma syndrome 5; Mitochondrial complex II deficiency, nuclear type 1 — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_004168.4(SDHA):c.1258C>T (p.Gln420Ter), citing Invitae Variant Classification Sherloc (09022015). This variant lies in the SDHA gene (transcript NM_004168.4) at coding-DNA position 1258, where C is replaced by T; at the protein level this means converts the codon for glutamine at residue 420 into a premature stop signal — a nonsense variant expected to truncate the protein. Submitter rationale: For these reasons, this variant has been classified as Pathogenic. Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant may create or strengthen a splice site. ClinVar contains an entry for this variant (Variation ID: 639589). This variant has not been reported in the literature in individuals affected with SDHA-related conditions. This variant is not present in population databases (gnomAD no frequency). This sequence change creates a premature translational stop signal (p.Gln420*) in the SDHA gene. It is expected to result in an absent or disrupted protein product. Loss-of-function variants in SDHA are known to be pathogenic (PMID: 22974104, 24781757).
