This variant lies in the STAT3 gene (transcript NM_139276.3) at the canonical splice donor site of the intron immediately after coding-DNA position 1139, where G is replaced by T; at the protein level this means a change at this position may disrupt normal splicing. Submitter rationale: This sequence change affects a donor splice site in intron 12 of the STAT3 gene. It is expected to disrupt RNA splicing. Variants that disrupt the donor or acceptor splice site typically lead to a loss of protein function (PMID: 16199547), however the current clinical and genetic evidence is not sufficient to establish whether loss-of-function variants in STAT3 cause disease. This variant is not present in population databases (gnomAD no frequency). Disruption of this splice site has been observed in individuals with hyper IgE syndrome (PMID: 18602572, 20159255). This variant is also known as IVS11+1G>T. ClinVar contains an entry for this variant (Variation ID: 636714). Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant may disrupt the consensus splice site.
