Pathogenic — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_001375905.1(SGMS2):c.191T>G (p.Met64Arg), citing Invitae Variant Classification Sherloc (09022015): This sequence change replaces methionine, which is neutral and non-polar, with arginine, which is basic and polar, at codon 64 of the SGMS2 protein (p.Met64Arg). This variant is not present in population databases (gnomAD no frequency). This missense change has been observed in individual(s) with SGMS2-related conditions (PMID: 30779713). In at least one individual the variant was observed to be de novo. ClinVar contains an entry for this variant (Variation ID: 635287). Invitae Evidence Modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) indicates that this missense variant is not expected to disrupt SGMS2 protein function with a negative predictive value of 80%. Experimental studies have shown that this missense change affects SGMS2 function (PMID: 30779713). For these reasons, this variant has been classified as Pathogenic.
