Uncertain significance — the classification assigned by ARUP Laboratories, Molecular Genetics and Genomics, ARUP Laboratories to NM_000182.5(HADHA):c.1543G>A (p.Glu515Lys), citing ARUP Molecular Germline Variant Investigation Process. This variant lies in the HADHA gene (transcript NM_000182.5) at coding-DNA position 1543, where G is replaced by A; at the protein level this means replaces glutamic acid at residue 515 with lysine — a missense variant. Submitter rationale: The p.Glu515Lys variant (rs763353852) has not been reported in the medical literature, is not listed in gene-specific variant databases, nor has it been previously identified in our laboratory. It is listed in the Genome Aggregation Database (gnomAD) browser with a frequency in non-Finnish European populations of 0.002% (identified in 3 out of 111,684 chromosomes). The glutamic acid at codon 515 is weakly conserved considering 12 species (Alamut software v2.9), although computational analyses return mixed results regarding the effect of this variant on HADHA protein structure/function (SIFT: tolerated, PolyPhen2: benign, and Mutation Taster: disease causing). Thus, based on the available information, the clinical significance of the p.Glu515Lys variant cannot be determined with certainty.
