Pathogenic for Hereditary diffuse gastric adenocarcinoma — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_004360.5(CDH1):c.2165-1G>T, citing Invitae Variant Classification Sherloc (09022015). This variant lies in the CDH1 gene (transcript NM_004360.5) at the canonical splice acceptor site of the intron immediately before coding-DNA position 2165, where G is replaced by T; at the protein level this means a change at this position may disrupt normal splicing. Submitter rationale: This sequence change affects an acceptor splice site in intron 13 of the CDH1 gene. RNA analysis indicates that disruption of this splice site induces altered splicing and may result in an absent or altered protein product. This variant is not present in population databases (gnomAD no frequency). Disruption of this splice site has been observed in individual(s) with diffuse gastric cancer (internal data). ClinVar contains an entry for this variant (Variation ID: 617777). Studies have shown that disruption of this splice site results in activation of a cryptic splice site, and produces a non-functional protein and/or introduces a premature termination codon (internal data). For these reasons, this variant has been classified as Pathogenic.
