NM_014491.4(FOXP2):c.1182G>A (p.Gln394=) was classified as Uncertain significance for Inborn genetic diseases by Ambry Genetics, citing Ambry Variant Classification Scheme 2023: The c.1182G>A variant (also known as p.Q394Q), located in coding exon 8 of the FOXP2 gene, results from a G to A substitution at nucleotide position 1182. This nucleotide substitution does not change the amino acid at codon 394. However, this change occurs in the last base pair of coding exon 8, which makes it likely to have some effect on normal mRNA splicing. This variant was not reported in population based cohorts in the following databases: Database of Single Nucleotide Polymorphisms (dbSNP), NHLBI Exome Sequencing Project (ESP), and 1000 Genomes Project. In the ESP, this variant was not observed in 6503 samples (13006 alleles) with coverage at this position. This nucleotide position is highly conserved in available vertebrate species. Using two different splice site prediction tools, this alteration is predicted by BDGP to abolish the native splice donor site, but is predicted to weaken (but not abolish) the efficiency of the native splice donor site by ESEfinder; however, direct evidence is unavailable. Since supporting evidence is limited at this time, the clinical significance of this alteration remains unclear.
