Likely pathogenic for Beta-D-mannosidosis — the classification assigned by Women's Health and Genetics/Laboratory Corporation of America, LabCorp to NM_005908.4(MANBA):c.378+1G>A, citing LabCorp Variant Classification Summary - May 2015. This variant lies in the MANBA gene (transcript NM_005908.4) at the canonical splice donor site of the intron immediately after coding-DNA position 378, where G is replaced by A; at the protein level this means a change at this position may disrupt normal splicing. Submitter rationale: Variant summary: MANBA c.378+1G>A is located in a canonical splice-site and is predicted to affect mRNA splicing resulting in a significantly altered protein due to either exon skipping, shortening, or inclusion of intronic material. Several computational tools predict a significant impact on normal splicing: Three predict the variant abolishes a 5' splicing donor site. However, these predictions have yet to be confirmed by functional studies. The variant allele was found at a frequency of 1.2e-05 in 247646 control chromosomes. To our knowledge, no occurrence of c.378+1G>A in individuals affected with Beta-Mannosidosis and no experimental evidence demonstrating its impact on protein function have been reported. Two clinical diagnostic laboratories have submitted clinical-significance assessments for this variant to ClinVar after 2014 without evidence for independent evaluation. One laboratory classified the variant as likely pathogenic, and one laboratory classified the variant as uncertain significance. Based on the evidence outlined above, the variant was classified as likely pathogenic.
