Uncertain significance for Agammaglobulinemia 2, autosomal recessive — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_020070.4(IGLL1):c.322+3_322+6del, citing Invitae Variant Classification Sherloc (09022015). This variant lies in the IGLL1 gene (transcript NM_020070.4) at 3 bases into the intron immediately after coding-DNA position 322 through 6 bases into the intron immediately after coding-DNA position 322, deleting this region. Submitter rationale: This sequence change falls in intron 2 of the IGLL1 gene. It does not directly change the encoded amino acid sequence of the IGLL1 protein. It affects a nucleotide within the consensus splice site. This variant is present in population databases (no rsID available, gnomAD 0.0009%). This variant has not been reported in the literature in individuals affected with IGLL1-related conditions. Variants that disrupt the consensus splice site are a relatively common cause of aberrant splicing (PMID: 17576681, 9536098). Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant may disrupt the consensus splice site. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance.
