Uncertain significance for Short-rib thoracic dysplasia 6 with or without polydactyly — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_001199397.3(NEK1):c.1206T>G (p.Asn402Lys), citing Invitae Variant Classification Sherloc (09022015): In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance. Algorithms developed to predict the effect of missense changes on protein structure and function (SIFT, PolyPhen-2, Align-GVGD) all suggest that this variant is likely to be disruptive, but these predictions have not been confirmed by published functional studies and their clinical significance is uncertain. This variant has not been reported in the literature in individuals with NEK1-related disease. This variant is present in population databases (rs754999219, ExAC 0.003%). This sequence change replaces asparagine with lysine at codon 402 of the NEK1 protein (p.Asn402Lys). The asparagine residue is highly conserved and there is a moderate physicochemical difference between asparagine and lysine.
