NM_000059.4(BRCA2):c.-40G>T was classified as Uncertain significance for Hereditary breast ovarian cancer syndrome by Labcorp Genetics (formerly Invitae), Labcorp, citing Invitae Variant Classification Sherloc (09022015). This variant lies in the BRCA2 gene (transcript NM_000059.4) at 40 bases upstream of the translation start (5' untranslated region), where G is replaced by T. Submitter rationale: This variant occurs in a non-coding region of the BRCA2 gene. It does not change the encoded amino acid sequence of the BRCA2 protein. This variant also falls at the last nucleotide of exon 1, which is part of the consensus splice site for this exon. This variant is not present in population databases (gnomAD no frequency). This variant has not been reported in the literature in individuals affected with BRCA2-related conditions. ClinVar contains an entry for this variant (Variation ID: 566022). Studies have shown that this variant alters BRCA2 gene expression (internal data). Variants that disrupt the consensus splice site are a relatively common cause of aberrant splicing (PMID: 17576681, 9536098). Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant may disrupt the consensus splice site. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance.
