Uncertain significance for Lysinuric protein intolerance — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_003982.4(SLC7A7):c.1273T>C (p.Cys425Arg), citing Invitae Variant Classification Sherloc (09022015). This variant lies in the SLC7A7 gene (transcript NM_003982.4) at coding-DNA position 1273, where T is replaced by C; at the protein level this means replaces cysteine at residue 425 with arginine — a missense variant. Submitter rationale: This sequence change replaces cysteine, which is neutral and slightly polar, with arginine, which is basic and polar, at codon 425 of the SLC7A7 protein (p.Cys425Arg). This variant is not present in population databases (gnomAD no frequency). This missense change has been observed in individual(s) with lysinuric protein intolerance (PMID: 18716612). In at least one individual the data is consistent with being in trans (on the opposite chromosome) from a pathogenic variant. ClinVar contains an entry for this variant (Variation ID: 56354). An algorithm developed to predict the effect of missense changes on protein structure and function (PolyPhen-2) suggests that this variant is likely to be disruptive. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance.
