This variant lies in the GLB1 gene (transcript NM_000404.4) at the canonical splice acceptor site of the intron immediately before coding-DNA position 1144, where A is replaced by G; at the protein level this means a change at this position may disrupt normal splicing. Submitter rationale: Variant summary: GLB1 c.1144-2A>G is located in a canonical splice-site and is predicted to affect mRNA splicing resulting in a significantly altered protein due to either exon skipping, shortening, or inclusion of intronic material. Several computational tools predict a significant impact on normal splicing: Four predict the variant abolishes a 3' acceptor site. Three predict the variant creates a 3' acceptor site. One predict the variant strengthens a 3' acceptor site. However, these predictions have yet to be confirmed by functional studies. The variant was absent in 247058 control chromosomes. c.1144-2A>G has been reported in the literature in individuals affected with Skeletal dysplasia (Uttarilli_2019). These data indicate that the variant may be associated with disease. To our knowledge, no experimental evidence demonstrating an impact on protein function has been reported. The following publication have been ascertained in the context of this evaluation (PMID: 30408610). Two submitters have cited clinical-significance assessments for this variant to ClinVar after 2014. All submitters classified the variant as pathogenic/likely pathogenic. Based on the evidence outlined above, the variant was classified as likely pathogenic.
