Pathogenic for Developmental and epileptic encephalopathy, 33 — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_001958.5(EEF1A2):c.205C>T (p.Arg69Cys), citing Invitae Variant Classification Sherloc (09022015). This variant lies in the EEF1A2 gene (transcript NM_001958.5) at coding-DNA position 205, where C is replaced by T; at the protein level this means replaces arginine at residue 69 with cysteine — a missense variant. Submitter rationale: This sequence change replaces arginine, which is basic and polar, with cysteine, which is neutral and slightly polar, at codon 69 of the EEF1A2 protein (p.Arg69Cys). This variant is not present in population databases (gnomAD no frequency). This missense change has been observed in individual(s) with clinical features of developmental and epileptic encephalopathy (internal data). In at least one individual the variant was observed to be de novo. ClinVar contains an entry for this variant (Variation ID: 542651). Invitae Evidence Modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) has been performed for this missense variant. However, the output from this modeling did not meet the statistical confidence thresholds required to predict the impact of this variant on EEF1A2 protein function. For these reasons, this variant has been classified as Pathogenic.
