Uncertain significance for Early-infantile DEE — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_001191061.2(SLC25A22):c.235G>A (p.Glu79Lys), citing Invitae Variant Classification Sherloc (09022015). This variant lies in the SLC25A22 gene (transcript NM_001191061.2) at coding-DNA position 235, where G is replaced by A; at the protein level this means replaces glutamic acid at residue 79 with lysine — a missense variant. Submitter rationale: This sequence change replaces glutamic acid with lysine at codon 79 of the SLC25A22 protein (p.Glu79Lys). The glutamic acid residue is highly conserved and there is a small physicochemical difference between glutamic acid and lysine. This variant is not present in population databases (ExAC no frequency). This variant has been reported in an individual with developmental delay, seizures and hypotonia (PMID: 28255779). Algorithms developed to predict the effect of missense changes on protein structure and function (SIFT, PolyPhen-2, Align-GVGD) all suggest that this variant is likely to be disruptive, but these predictions have not been confirmed by published functional studies and their clinical significance is uncertain. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance.
