NC_000014.9:g.(?_22773590)_(22776338_?)del was classified as Pathogenic for Lysinuric protein intolerance by Labcorp Genetics (formerly Invitae), Labcorp, citing Invitae Variant Classification Sherloc (09022015): This variant is a gross deletion of the genomic region encompassing exons 6-11 of the SLC7A7 gene. The 5' boundary is likely confined to intron 5. The 3' end of this event is unknown as it extends through the termination codon beyond the assayed region for this gene and may encompass additional genes. While this deletion is not anticipated to result in nonsense mediated decay, it is expected to create a truncated protein product or disrupt mRNA translation. This deletion has been observed on the opposite chromosome (in trans) from a pathogenic variant in SLC7A7 in an individual affected with lysinuric protein intolerance (LPI) (PMID: 25419514). This finding is consistent with autosomal recessive inheritance, and suggests that this variant contributes to disease. Other truncations (p.Arg468* and p.Arg473*) that lie downstream of this variant have been reported in individuals affected with LPI (PMID: 18846669, 10655553, 28028301). For these reasons, this variant has been classified as Pathogenic.
