Uncertain significance for Familial pancreatic carcinoma — the classification assigned by Department of Pathology and Laboratory Medicine, Sinai Health System to NM_000051.4(ATM):c.7928-10T>G. This variant lies in the ATM gene (transcript NM_000051.4) at 10 bases into the intron immediately before coding-DNA position 7928, where T is replaced by G. Submitter rationale: The ATM c.7928-10T>G variant was not identified in the literature nor was it identified in dbSNP, GeneInsight-COGR, Cosmic, or LOVD 3.0. The variant was identified in ClinVar (classified as uncertain significance by Invitae) and control databases in 1 of 245966 chromosomes at a frequency of 0.000004 (Genome Aggregation Database Feb 27, 2017). The variant was observed in the European population in 1 of 111470 chromosomes (freq: 0.000009), while the variant was not observed in the African, Other, Latino, Ashkenazi Jewish, East Asian, Finnish, or South Asian populations. The ATM c.7928-10T>G variant is located in the 3' splice region but does not affect the invariant -1 and -2 positions. However, positions -3 and -5 to -12 are part of the splicing consensus sequence and variants involving these positions sometimes affect splicing. In addition, 1 of 4 in silico or computational prediction software programs (SpliceSiteFinder, MaxEntScan, NNSPLICE, GeneSplicer) predict a greater than 10% difference in splicing. In summary, based on the above information, the clinical significance of this variant cannot be determined with certainty at this time. This variant is classified as a variant of uncertain significance.
