NM_001123385.2(BCOR):c.524_527del (p.Lys175fs) was classified as Pathogenic by GeneDx, citing GeneDx Variant Classification (06012015). This variant lies in the BCOR gene (transcript NM_001123385.2) at coding-DNA position 524 through coding-DNA position 527, deleting 4 bases; at the protein level this means shifts the reading frame starting at lysine residue 175, producing a truncated or aberrant protein — a frameshift variant. Submitter rationale: The c.524_527delAACA variant in the BCOR gene has not been reported previously as a pathogenic variant nor as a benign variant, to our knowledge. The c.524_527delAACA variant causes a frameshift starting with codon Lysine 175, changes this amino acid to an Arginine residue, and creates a premature Stop codon at position 40 of the new reading frame, denoted p.Lys175ArgfsX40. This variant is predicted to cause loss of normal protein function either through protein truncation or nonsense-mediated mRNA decay. The c.524_527delAACA variant is not observed in large population cohorts (Lek et al., 2016). We interpret c.524_527delAACA as a pathogenic variant.
