Likely pathogenic for Schwannomatosis — the classification assigned by Women's Health and Genetics/Laboratory Corporation of America, LabCorp to NM_006767.4(LZTR1):c.400+1G>C, citing LabCorp Variant Classification Summary - May 2015. This variant lies in the LZTR1 gene (transcript NM_006767.4) at the canonical splice donor site of the intron immediately after coding-DNA position 400, where G is replaced by C; at the protein level this means a change at this position may disrupt normal splicing. Submitter rationale: Variant summary: LZTR1 c.400+1G>C is located in a canonical splice-site and is predicted to affect mRNA splicing resulting in a significantly altered protein due to either exon skipping, shortening, or inclusion of intronic material. Variants that disrupt the consensus splice site are a relatively common cause of aberrant splicing and loss of LZTR1 function. Several computational tools predict a significant impact on normal splicing: Four predict the variant abolishes a 5 splicing donor site. However, these predictions have yet to be confirmed by functional studies. The frequency data for this variant in gnomAD is considered unreliable, as metrics indicate poor data quality at this position. To our knowledge, no occurrence of c.400+1G>C in individuals affected with LZTR1-related conditions and no experimental evidence demonstrating its impact on protein function have been reported.
