Uncertain significance — the classification assigned by Women's Health and Genetics/Laboratory Corporation of America, LabCorp to NM_001323289.2(CDKL5):c.100-7C>T, citing LabCorp Variant Classification Summary - May 2015: Variant summary: CDKL5 c.100-7C>T alters a non-conserved nucleotide located close to a canonical splice site and therefore could affect mRNA splicing, leading to a significantly altered protein sequence. Consensus agreement among computation tools predict no significant impact on normal splicing. However, these predictions have yet to be confirmed by functional studies. The variant allele was found at a frequency of 2.4e-05 in 1160292 control chromosomes in the gnomAD database, exclusively within the Non-Finnish European subpopulation at a frequency of 3.3e-05 (28 individuals). This frequency is not significantly higher than estimated for a pathogenic variant in CDKL5 causing Early Infantile Epileptic Encephalopathy 2, however, the number of control individuals with the variant suggests it is unlikely to be associated with a dominant, highly penetrant, early onset phenotype. To our knowledge, no occurrence of c.100-7C>T in individuals affected with Early Infantile Epileptic Encephalopathy 2 and no experimental evidence demonstrating its impact on protein function have been reported.
