This variant lies in the BRCA2 gene (transcript NM_000059.4) at coding-DNA position 4409 through coding-DNA position 4413, deleting 5 bases; at the protein level this means shifts the reading frame starting at isoleucine residue 1470, producing a truncated or aberrant protein — a frameshift variant. Submitter rationale: Variant summary: BRCA2 c.4409_4413delTAAGA (p.Ile1470LysfsX10) results in a premature termination codon, predicted to cause a truncation of the encoded protein or absence of the protein due to nonsense mediated decay, which are commonly known mechanisms for disease. Truncations downstream of this position have been classified as pathogenic by our laboratory (eg. c.4415_4418delAGAA (p.Lys1472fsX6), c.4449delA (p.Asp1484fsX2), and c.4456_44559delGTTA (p.Val1486fsX5)). The variant was absent in 243686 control chromosomes (gnomAD). c.4409_4413delTAAGA has been reported in the literature in individuals affected with Hereditary Breast and Ovarian Cancer (Rodriguez_2008, van der Hout_2006). These data indicate that the variant may be associated with disease. To our knowledge, no experimental evidence demonstrating an impact on protein function has been reported. Five ClinVar submissions from clinical diagnostic laboratories (evaluation after 2014) cites the variant as pathogenic. Based on the evidence outlined above, the variant was classified as pathogenic.
