Pathogenic — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_138691.3(TMC1):c.2130-1del, citing Invitae Variant Classification Sherloc (09022015). This variant lies in the TMC1 gene (transcript NM_138691.3) at the canonical splice acceptor site of the intron immediately before coding-DNA position 2130, deleting one base. Submitter rationale: For these reasons, this variant has been classified as Pathogenic. Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant may disrupt the consensus splice site. ClinVar contains an entry for this variant (Variation ID: 503746). Disruption of this splice site has been observed in individuals with autosomal recessive deafness (PMID: 26226137; Invitae). This variant is not present in population databases (gnomAD no frequency). This sequence change affects a splice site in intron 21 of the TMC1 gene. It is expected to disrupt RNA splicing. Variants that disrupt the donor or acceptor splice site typically lead to a loss of protein function (PMID: 16199547), and loss-of-function variants in TMC1 are known to be pathogenic (PMID: 11850618, 22105175).
