Benign — the classification assigned by Women's Health and Genetics/Laboratory Corporation of America, LabCorp to NM_005502.4(ABCA1):c.2961-10C>T, citing LabCorp Variant Classification Summary - May 2015: Variant summary: The ABCA1 c.2961-10C>T variant involves the alteration of a non-conserved intronic nucleotide. One in silico tool predicts a damaging outcome for this variant. 5/5 splice prediction tools predict no significant impact on normal splicing. ESE finder predicts the variant introduces a novel SF2/ASF ESE site at the locus. However, these predictions have yet to be confirmed by functional studies. This variant was found in the large control database ExAC at a frequency of 0.0023254 (282/121272 control chromosomes [6 homozygotes]), which is approximately 186 times the estimated maximal expected allele frequency of a pathogenic ABCA1 variant (0.0000125), strongly suggesting this variant is likely a benign polymorphism. The variant of interest has not, to our knowledge, been reported in affected individuals via publications and/or reputable databases/clinical diagnostic laboratories, nor has it been evaluated for functional impact by in vivo/vitro studies. Taken together, this variant is classified as benign.
