This variant lies in the DDX3X gene (transcript NM_001356.5) at 5 bases into the intron immediately after coding-DNA position 543, where G is replaced by A. Submitter rationale: The c.543+5G>A variant in the DDX3X gene has not been reported previously as a pathogenic variant nor as a benign variant, to our knowledge. This splice site variant destroys the natural splice donor site in intron 6, which is predicted to cause abnormal gene splicing. The c.543+5G>A variant is not observed in large population cohorts (Lek et al., 2016). We interpret c.543+5G>A as a pathogenic variant.
