Uncertain significance for Hereditary cancer-predisposing syndrome — the classification assigned by Ambry Genetics to NM_000368.5(TSC1):c.3049G>A (p.Glu1017Lys), citing Ambry Variant Classification Scheme 2023. This variant lies in the TSC1 gene (transcript NM_000368.5) at coding-DNA position 3049, where G is replaced by A; at the protein level this means replaces glutamic acid at residue 1017 with lysine — a missense variant. Submitter rationale: The p.E1017K variant (also known as c.3049G>A), located in coding exon 21 of the TSC1 gene, results from a G to A substitution at nucleotide position 3049. The glutamic acid at codon 1017 is replaced by lysine, an amino acid with similar properties. This variant was not reported in population based cohorts in the following databases: Database of Single Nucleotide Polymorphisms (dbSNP), NHLBI Exome Sequencing Project (ESP), and 1000 Genomes Project. In the ESP, this variant was not observed in 6503 samples (13006 alleles) with coverage at this position. To date, this alteration has been detected with an allele frequency of approximately 0.01% (greater than 10000 alleles tested) in our clinical cohort. This amino acid position is highly conserved in available vertebrate species. In addition, this alteration is predicted to be deleterious by in silico analysis. Since supporting evidence is limited at this time, the clinical significance of this alteration remains unclear.
