NM_000535.7(PMS2):c.1379G>T (p.Gly460Val) was classified as Uncertain significance for Hereditary cancer-predisposing syndrome by Ambry Genetics, citing Ambry Variant Classification Scheme 2023. This variant lies in the PMS2 gene (transcript NM_000535.7) at coding-DNA position 1379, where G is replaced by T; at the protein level this means replaces glycine at residue 460 with valine — a missense variant. Submitter rationale: The p.G460V variant (also known as c.1379G>T), located in coding exon 11 of the PMS2 gene, results from a G to T substitution at nucleotide position 1379. The glycine at codon 460 is replaced by valine, an amino acid with dissimilar properties. This variant was not reported in population based cohorts in the following databases: Database of Single Nucleotide Polymorphisms (dbSNP), NHLBI Exome Sequencing Project (ESP), and 1000 Genomes Project. In the ESP, this variant was not observed in 6503 samples (13006 alleles) with coverage at this position. To date, this alteration has been detected with an allele frequency of approximately 0.001% (greater than 150000 alleles tested) in our clinical cohort. This amino acid position is poorly conserved in available vertebrate species. In addition, this alteration is predicted to be tolerated by in silico analysis. Since supporting evidence is limited at this time, the clinical significance of this alteration remains unclear.
