This variant lies in the EGFR gene (transcript NM_005228.5) at 15 bases into the intron immediately before coding-DNA position 3163 through coding-DNA position 3183, deleting this region. Submitter rationale: The c.3163-15_3183del36 variant results from a deletion of 36 nucleotides between positions 3163-15 and 3183 and involves the canonical splice acceptor site before coding exon 27 of the EGFR gene. This variant is considered to be rare based on population cohorts in the Genome Aggregation Database (gnomAD). The canonical splice acceptor site is highly conserved in available vertebrate species. In silico splice site analysis predicts that this alteration will weaken the native splice acceptor site and may result in the creation or strengthening of a novel splice acceptor site; however, the exact impact of this deletion on splicing and function is currently unknown. Alterations that disrupt the canonical splice site are expected to cause aberrant splicing, resulting in an abnormal protein or a transcript that is subject to nonsense-mediated mRNA decay.
