This variant lies in the APC gene (transcript NM_000038.6) at coding-DNA position 146, where A is replaced by C; at the protein level this means replaces lysine at residue 49 with threonine — a missense variant. Submitter rationale: Variant summary: APC c.146A>C (p.Lys49Thr) results in a non-conservative amino acid change located in the Adenomatous polyposis coli, N-terminal dimerisation domain (IPR032038) of the encoded protein sequence. Five of five in-silico tools predict a damaging effect of the variant on protein function. The variant allele was found at a frequency of 4e-06 in 251042 control chromosomes (gnomAD). The available data on variant occurrences in the general population are insufficient to allow any conclusion about variant significance. To our knowledge, no occurrence of c.146A>C in individuals affected with Familial Adenomatous Polyposis and no experimental evidence demonstrating its impact on protein function have been reported. Three ClinVar submitters (evaluation after 2014) cite the variant as uncertain significance. Based on the evidence outlined above, the variant was classified as uncertain significance.
