Uncertain significance for Hereditary cancer-predisposing syndrome — the classification assigned by Ambry Genetics to NM_032043.3(BRIP1):c.2488G>T (p.Gly830Cys), citing Ambry Variant Classification Scheme 2023. This variant lies in the BRIP1 gene (transcript NM_032043.3) at coding-DNA position 2488, where G is replaced by T; at the protein level this means replaces glycine at residue 830 with cysteine — a missense variant. Submitter rationale: The p.G830C variant (also known as c.2488G>T), located in coding exon 16 of the BRIP1 gene, results from a G to T substitution at nucleotide position 2488. The glycine at codon 830 is replaced by cysteine, an amino acid with highly dissimilar properties. This variant was not reported in population based cohorts in the following databases: Database of Single Nucleotide Polymorphisms (dbSNP), NHLBI Exome Sequencing Project (ESP), and 1000 Genomes Project. In the ESP, this variant was not observed in 6503 samples (13006 alleles) with coverage at this position. To date, this alteration has been detected with an allele frequency of approximately 0.001% (greater than 175000 alleles tested) in our clinical cohort. This amino acid position is highly conserved in available vertebrate species. The ESEfinder in silico splice prediction software predicts the creation of a new alternate splice acceptor site; however experimental evidence is not currently available. In addition, this alteration is predicted to be deleterious by in silico analysis. Since supporting evidence is limited at this time, the clinical significance of this alteration remains unclear.
