Pathogenic for Neutropenia, severe congenital, 1, autosomal dominant; Cyclical neutropenia — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_001972.4(ELANE):c.597+5del, citing Invitae Variant Classification Sherloc (09022015). This variant lies in the ELANE gene (transcript NM_001972.4) at 5 bases into the intron immediately after coding-DNA position 597, deleting one base. Submitter rationale: This sequence change falls in intron 4 of the ELANE gene. It does not directly change the encoded amino acid sequence of the ELANE protein. It affects a nucleotide within the consensus splice site. This variant is not present in population databases (gnomAD no frequency). This variant has been observed in individual(s) with ELANE-related conditions (internal data). In at least one individual the variant was observed to be de novo. Variants that disrupt the consensus splice site are a relatively common cause of aberrant splicing (PMID: 17576681, 9536098). Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant may disrupt the consensus splice site. This variant disrupts the c.597+5 nucleotide in the ELANE gene. Other variant(s) that disrupt this nucleotide have been determined to be pathogenic (PMID: 10581030, 20049848, 23463630, 30040071). This suggests that this nucleotide is clinically significant, and that variants that disrupt this position are likely to be disease-causing. For these reasons, this variant has been classified as Pathogenic.
