Pathogenic for Brody myopathy — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_004320.6(ATP2A1):c.219+1G>T, citing Invitae Variant Classification Sherloc (09022015). This variant lies in the ATP2A1 gene (transcript NM_004320.6) at the canonical splice donor site of the intron immediately after coding-DNA position 219, where G is replaced by T; at the protein level this means a change at this position may disrupt normal splicing. Submitter rationale: This sequence change affects a donor splice site in intron 3 of the ATP2A1 gene. It is expected to disrupt RNA splicing. Variants that disrupt the donor or acceptor splice site typically lead to a loss of protein function (PMID: 16199547), and loss-of-function variants in ATP2A1 are known to be pathogenic (PMID: 8841193, 10914677, 23911890). This variant is not present in population databases (gnomAD no frequency). Disruption of this splice site has been observed in individual(s) with Brody Myopathy (PMID: 8841193). In at least one individual the data is consistent with being in trans (on the opposite chromosome) from a pathogenic variant. It has also been observed to segregate with disease in related individuals. Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant may disrupt the consensus splice site. For these reasons, this variant has been classified as Pathogenic.
