This variant lies in the PTS gene (transcript NM_000317.3) at coding-DNA position 94, where A is replaced by G; at the protein level this means replaces serine at residue 32 with glycine — a missense variant. Submitter rationale: This sequence change replaces serine, which is neutral and polar, with glycine, which is neutral and non-polar, at codon 32 of the PTS protein (p.Ser32Gly). This variant is not present in population databases (gnomAD no frequency). This missense change has been observed in individual(s) with biopterin-deficient hyperphenylalaninemia and/or phenylketonuria (PMID: 31332730, 33822819; internal data). In at least one individual the data is consistent with being in trans (on the opposite chromosome) from a pathogenic variant. An algorithm developed to predict the effect of missense changes on protein structure and function (PolyPhen-2) suggests that this variant is likely to be tolerated. For these reasons, this variant has been classified as Pathogenic.
