This variant lies in the SH2D1A gene (transcript NM_002351.5) at the canonical splice donor site of the intron immediately after coding-DNA position 201, where G is replaced by C; at the protein level this means a change at this position may disrupt normal splicing. Submitter rationale: This sequence change affects a donor splice site in intron 2 of the SH2D1A gene. RNA analysis indicates that disruption of this splice site induces altered splicing and may result in an absent or altered protein product. This variant is not present in population databases (gnomAD no frequency). Disruption of this splice site has been observed in individuals with clinical features of SH2D1A-related conditions (PMID: 20632414; internal data). Studies have shown that disruption of this splice site results in skipping of exon 2, and produces a non-functional protein and/or introduces a premature termination codon (PMID: 10598819). For these reasons, this variant has been classified as Pathogenic.
