This variant lies in the BRCA2 gene (transcript NM_000059.4) at the canonical splice acceptor site of the intron immediately before coding-DNA position 9649, where A is replaced by T; at the protein level this means a change at this position may disrupt normal splicing. Submitter rationale: This sequence change affects an acceptor splice site in intron 26 of the BRCA2 gene. RNA analysis indicates that disruption of this splice site induces altered splicing and likely disrupts the C-terminus of the protein. This variant is not present in population databases (gnomAD no frequency). Disruption of this splice site has been observed in individual(s) with BRCA2-related conditions (PMID: 29483665). Variants that disrupt the consensus splice site are a relatively common cause of aberrant splicing (PMID: 17576681, 9536098). Studies have shown that disruption of this splice site results in altered splicing and introduces a new termination codon (PMID: 25382762). However the mRNA is not expected to undergo nonsense-mediated decay. This variant disrupts a region of the BRCA2 protein in which other variant(s) (p.Tyr3308*) have been determined to be pathogenic (PMID: 17026620, 18593900, 18607349, 22711857). This suggests that this is a clinically significant region of the protein, and that variants that disrupt it are likely to be disease-causing. For these reasons, this variant has been classified as Pathogenic.
