Uncertain significance for Autosomal recessive limb-girdle muscular dystrophy type 2A — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_000070.3(CAPN3):c.498+4A>G, citing Invitae Variant Classification Sherloc (09022015). This variant lies in the CAPN3 gene (transcript NM_000070.3) at 4 bases into the intron immediately after coding-DNA position 498, where A is replaced by G. Submitter rationale: This sequence change falls in intron 3 of the CAPN3 gene. It does not directly change the encoded amino acid sequence of the CAPN3 protein. It affects a nucleotide within the consensus splice site. This variant is not present in population databases (gnomAD no frequency). This variant has been observed in individual(s) with clinical features of autosomal recessive limb-girdle muscular dystrophy (internal data). In at least one individual the data is consistent with being in trans (on the opposite chromosome) from a pathogenic variant. Variants that disrupt the consensus splice site are a relatively common cause of aberrant splicing (PMID: 17576681, 9536098). Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant is not likely to affect RNA splicing. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance.
