Uncertain significance — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_001089.3(ABCA3):c.1042G>C (p.Ala348Pro), citing Invitae Variant Classification Sherloc (09022015). This variant lies in the ABCA3 gene (transcript NM_001089.3) at coding-DNA position 1042, where G is replaced by C; at the protein level this means replaces alanine at residue 348 with proline — a missense variant. Submitter rationale: This sequence change replaces alanine, which is neutral and non-polar, with proline, which is neutral and non-polar, at codon 348 of the ABCA3 protein (p.Ala348Pro). This variant is not present in population databases (gnomAD no frequency). This missense change has been observed in individual(s) with autosomal recessive childhood interstitial lung disease (chILD) (PMID: 36808083). In at least one individual the data is consistent with being in trans (on the opposite chromosome) from a pathogenic variant. Invitae Evidence Modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) indicates that this missense variant is not expected to disrupt ABCA3 protein function with a negative predictive value of 80%. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance.
