Uncertain significance — the classification assigned by Women's Health and Genetics/Laboratory Corporation of America, LabCorp to NM_000293.3(PHKB):c.1881-3dup, citing LabCorp Variant Classification Summary - May 2015. This variant lies in the PHKB gene (transcript NM_000293.3) at 3 bases into the intron immediately before coding-DNA position 1881, duplicating one base. Submitter rationale: Variant summary: PHKB c.1881-3dupT alters a nucleotide located close to a canonical splice site and therefore could affect mRNA splicing, leading to a significantly altered protein sequence. Consensus agreement among computation tools predicts no significant impact on normal splicing. However, these predictions have yet to be confirmed by functional studies. The variant allele was found at a frequency of 2.5e-06 in 1593372 control chromosomes in the gnomAD database (v4.1 dataset). The available data on variant occurrences in the general population are insufficient to allow any conclusion about variant significance. To our knowledge, no occurrence of c.1881-3dupT in individuals affected with PHKB-related conditions and no experimental evidence demonstrating its impact on protein function have been reported. No submitters have cited clinical-significance assessments for this variant to ClinVar. Based on the evidence outlined above, the variant was classified as uncertain significance.
